PSISearch2D produces BLAST-like output alignments and retrieves Pfam and UniProt domain annotation for both query and subject sequences. The localized domain SQL databases, which integrate protein domain information including names and boundary coordinates, accelerate the query process of domain annotation. User can download the domain SQL databases of Pfam and UniProt and install them locally to accelerate the PSISearch2D standalone program.
